No link light is not a good sign, this usually means that no signal was detected on the port. When you performed a
sh port, what was the state of the port? Are there any associated log messages for the downed ports? "sh logg buff 1023"

I would look into a stable version of code, for both switch types, not sure which you are running.
If you have a valid support contract you should be able to get your TAC engineer to recommend
a stable version for you. Also, through Cisco online resource you can performa bug search on all apllicable
CATOS and IOS code versions.

Cisco Software Bug toolkit can be found on this page"

Next time I would not reboot the switches, I would bounce (disable then enable) the ports on both ends to see if that helps. However, you should never loose all th eports. Do you run autonegoitation on the links? I would not do that, try hard setting all port settings to no autoneg, duplex full, speed 1000, turn off flow control, turn off port channeling
(if not using it on those links). Let me know how things go, keep track of your current settings.
