Question : MSTP Configuration on Procurve Equipment

We are moving from T1 connection from 12 sites running into a cisco 3660 to 12 pipes from charter running into a Procurve 5400. Each site has a 5300. After many attempt to bring these connection online. I have realized STP is causing problems. After chatting with a few people it seems I need to setup MSTP on my switches. What I am looking for is a rough config or explaination on how to go about doing this. I know I will need to trunk ports on both ends, but on our 5400 I've noticed you can only trunk up to 8 ports and I have 13.

VLAN 1 (Default) VLAN XXX (For our WAN Connections) VLAN XXX (Site specific)

If it is isolated, the wan links need to be on their own subnets. Ie: link to site 1 - 10.0.233.0 /30 link to site 2 - 10.0.233.4 /30 etc. Otherwise your routing protocol will get all confused, and I can see spanning tree having a tough time trying to figure out what is going on... but the real issue is trying to set the layer 2 subnet throughout a wan of point to point links.
