After running NetDiag for Windows 2003 I get this:
DNS test . . . . . . . . . . . . . : Passed PASS - All the DNS entries for DC are registered on DNS server '192.168.1.2' and other DCs also have some of the names registered. [WARNING] The DNS entries for this DC cannot be verified right now on DNS server 207.69.188.185, ERROR_TIMEOUT.
why is the DNS server get an error timeout?

If you integrate the DNS into AD it allow secure dynamic updates, and makes DNS part of AD. This means AD stores your DNS zones, making the updates of DNS records and zones faster and more secure. It's usually the recommended option, so I'd do it.
To swap a Primary zone to AD - Open DNS Console find you domin name in the foward lookup zone. Right click on it's name and select properties. Hit the change button next to Type: Primary Zone and Select AD-integrated. You need to do this for the Reverse zone lookups too if you've created one.
That's all you need do.
